When I have “That” in my note, it will pronounce the T at the end, but this is something that I don’t want to happen. Am I supposed to just remove the t phoneme at the end of the phoneme section? that sounds incomplete to me.

Have you tried adjusting the phoneme duration and strength?
It doesn’t completely remove the phoneme but may give the effect you are trying to get.
Using a custom pronunciation in the dictionary will apply to every case of that word in the song.
A dictionary entry is case-sensitive so you can deliberately capitalise song wors to force default or alternate dictionary pronunciations, the phoneme duration and strength sliders apply to just the one highlighted word. Each has is use-case.
As mentioned, adjusting the phoneme sliders is an option. I’ll often also edit the phoneme to replace “t” with “d”, to make it sound more relaxed.
